Plot In a prologue Peter Weyland speaks with his newly-activated eight-generation synthetic, who selects the name "David" after looking at a replica of Michelangelo's statue of the same name. Weyland tells David that one day they will search for mankind's creator together.

In 2104, the crew of the colony ship Covenant is bound for a remote planet, Origae-6, with two thousand colonists and a thousand embryos onboard, which are monitored by Walter, an upgraded synthetic resembling the earlier David. A neutrino burst hits the ship, killing some colonists; Walter orders the computer to wake the crew from stasis, but the captain dies when his pod malfunctions. As the crew repairs the damage, they intercept a human radio transmission from a nearby unknown planet. Against the objection of Daniels, who is the terraforming expert, acting captain Oram decides to investigate, as the planet appears to be even better for colonization than Origae-6 and the crew is reluctant to return to their stasis pods, paranoid of another neutrino burst.

An expedition team descends to the surface, while the Covenant remains in orbit. Oram's wife and biologist Karine conducts an ecological survey, while the others track the signal to the crashed Engineer ship, piloted by David and Elizabeth Shaw, following the disastrous Prometheus mission. Two security team members, Ledward and Hallett, are inadvertently infected with an alien spore. Karine helps Ledward back to the landing vehicle, but Faris quarantines them both inside the med-bay. A pale creature bursts from Ledward's back, killing him, then mauls Karine to death. Faris tries to shoot the rapidly growing creature but hits various gas tanks, accidentally destroying the lander and herself. Outside the ship, another such creature bursts from Hallett's throat, killing him.

As the remaining crew members attempt to radio the Covenant for help, the creatures attack them and kill Ankor. The crew kills one of them, but Walter loses a hand saving Daniels from another. David, the sole survivor of the Prometheus mission, rescues the crew and leads them to an alien city full of the corpses of "Engineers". In order to gain the confidence of the crew, David informs the crew that upon his and Dr. Elizabeth Shaw's arrival the Engineer ship accidentally released a bioweapon, killing the native population, and that in the ensuing chaos, the ship crashed, killing Shaw. Inside the city, the surviving fully grown creature attacks and decapitates Rosenthal, who was separated from the main group. David attempts to communicate with this creature and is horrified when Oram kills it. At Oram's demand, David reveals his activities on the planet: using the black liquid as a catalyst, he created the earliest creatures after experimenting with a parasitic creature that laid eggs inside its prey; upon being born, the larvae ate the prey from the inside out. David then leads Oram to an incubation chamber and tricks Oram into observing one of the eggs as it opens, from which a facehugger emerges and implants Oram with an embryo. An evolution of the previous creature later erupts from Oram's chest, killing him.

As the crew searches for Oram and Rosenthal, Walter confronts David after learning the truth of his experiments: David had deliberately unleashed the black liquid upon the Engineers and had murdered Shaw after she had crashed his ship, whose corpse is shown severely mutated and dissected. David disables Walter and captures Daniels. Walter reactivates himself and saves her, and the two synthetics fight, allowing Daniels to escape; Walter seems to emerge victorious while Lope is attacked by a facehugger. Cole removes the facehugger from Lope, but they are both ambushed by the now matured creature born from Oram. This creature kills Cole, but Lope escapes. Tennessee, the pilot of the Covenant, arrives in another lander to extract Daniels, Lope, and Walter. They kill the adult creature with the lander's crane and dock with the Covenant. However, Lope had been implanted with an embryo of the same type as the one implanted in Oram, which bursts from his chest, killing him, before quickly maturing and killing crew members Ricks and Upworth. With the help of Walter, Tennessee and Daniels corner the creature in the Covenant's terraforming bay and flush it into space.

The Covenant returns to its original mission plan, and the surviving crew re-enters stasis. As Walter puts Daniels under, she asks him if he will help her realize her dream of building a log cabin on their new homeworld. Walter does not appear to remember that she previously confided this secret, and Daniels realizes she is talking to David, but is unable to escape the pod before falling asleep. Alone, David gains access to the colonists' cryosleep quarters and regurgitates two facehugger embryos, placing them in the refrigerator alongside the human embryos. David then records a log, stating that all crew members, except for Daniels and Tennessee, were killed by the neutrino blast at the beginning of the film.

Tennessee: Holy shit.
  • link=nm0001082] ruined the first few takes of his encounter with the facehugger. Having seen the original Alien (1979), he knew exactly what to expect, and couldn't stop laughing in anticipation.
  • link=nm1144419] said he was pleasantly surprised to be cast against type in a mostly straight role, since he figured as a comedian he would be cast as an obnoxious "asshole" who would be killed early in the movie.
  • The poem Ozymandias by Percy Bysshe Shelley is discussed extensively by characters in both this and Billy Crudup's earlier movie Watchmen (2009).
  • Michael Fassbender is listening to his echo in the cave is using the same lilt used by Peter O'Toole in Lawrence of Arabia (1962) when Lawrence is riding his camel in Wadi Rum.
  • At around one hour and twelve minutes: Rosenthal encountering the fully-grown Neomorph is similar to Alien (1979), when Brett encounters the fully-grown Xenomorph. Both characters even get killed by the creature, though in a different fashion (Rosenthal by decapitation, Brett by head bite).
